As mentioned before, Star Trek has shields, transporters and photon torpedos. Also, let's not forget warp drive. Completely different propulsion system than hyperspace. Star Trek ships can actually battle while in warp, making their ships much faster than their Star Wars counterparts.
Star Trek also has Changelings, the ultimate infiltrator. Take them out from the inside.
Not allowing the Q? Not fair. If you elliminate the Q, you must take away Jedi and Sith, as they can manpulate the world around them, too. Fair is fair.
The Betazoids can read minds. They'll know what the enemy is thinking and can stay one step ahead all the time.
Let's not forget the Xindi form "Enterprise." They developed a weapon powerful enough to destroy an entire planet, and it was nothing more than a satellite. Star Wars needed a space station the size of a small moon to accomplish this, which proves Trek is more technologically advanced.
Previously mentioned- cloaking devices.
Metichlorians(spelling?). As Star Trek is more advanced than Star Wars, if metichlorians existed in our part of the universe, it would have been discovered by now. This means that the metichlorians are localized in the Star Wars galalxy. Take the Jedi/Sith out of their galaxy and their power to use the force vanishes and they become nothing more than cannon fodder.
Further proof that Trek is more advanced. Phasers are far more powerful weapons than laser blasters. Lasers are primitive weapons, predecessors to phasers.
The bottom line is this- The Jedi/Sith are the only thing Star Wars has going for them. But, they are only helpful in a ground war, not space combat. Trek can counter them with the Q, because it's only fair to include them, but if you insist on leaving them out, we still have the Borg with their adapting shields and overwhelming numbers.

First, all ships in the Star Wars Universe have Shields, no beaming through shields, even in the Star Trek universe, gotta take the shields out first. No sneaking in explosives, or beaming the engine outside into space.
If you are bringing in the Borg, then you have to bring in the Sith Armies from the Jedi Civil wars. Also the Yuzhang Vong get to come into the battle. They are anti-tech....all weapons are pure organic, they don't have sheilds, they have black holes to suck up missles and phazers. They would clean up the Klingons.
I don't think the Borg could assimilate the Jedi and then use the force. It takes a special mind set to use the force and the collective would nullify that ability. I know the Borg adapt, but um, try adapting to a force choke or some force lighting that affects your own "life force". I guess in the end the Jedi could just rip the tubes and maching parts off the Borg, let's see them modulate their shields to deal with that!
Btw, the Jedi are not immortal, omnipotent, omnipresent, etc. The Q are. Jedi and Q are apples and lugnuts.
Let's talk about the Star Treck Tech. Hmmm...Stars wars galaxy is completely explored and thier propulsion tech lets anyone travle across the entire galaxy. If this battle is in the Delta Quadrant, only Voyager and the Borg will show up for battle!
Sun Crusher: Quantaum Amor, can fly into the very center of a star and was designed to survive a super nova at ground zero. Ya, its weapon is basically "nova bombs" that send any star super nova. Star Wars can lure the Trekkies into a solar system, set up their gravity well generators to prevent warp travel, then just set the star off super nova.
Betazoids.....can read some minds. Sith and Jedi have Battle Meditation they canuse this to link commanders together to coordinate attacks, and also anticipate the enemies tactical moves, while at the same time strike fear, terror, confusion and demotivation into the hearts & mind of the enemy.
Bottom Line:
Trek, better everyday tech, hands down.
Star Wars: Better doomday/super weapon tech
Yuzhang Vong from Stars Wars are the Anti- Borg ( and that right there would be a great battle).
It comes down to this: Star Trek is based on super tech, while Star Wars is based on the Force. That is what this about. The jedi/sith vs. the Federation Engineers. Q dosen't even factor into this. (When the jedi can end every civilization in the universe with a snap of the fingers, I will call them equal with Q. This is kinda like Data fighting my palm pilot).
At the end of the day who gonna get the girls. Picard or Han Solo. A force weilding jedi, or a Cheif O'Brian....nuff said.
